I guess you have a point about ruining the humor. Better put all those additional questions for Christians in an entirely different flowchart because the number of denominations alone will easily fill up a whole page.
“Do you believe in the Holy Trinity?” and “Do you pray to Virgin Mary?” are not nearly as funny as the other questions, so I think it's okay to bundle up Catholics with the other Boring, Generic Christians. =)

This flowchart is incomplete. After "Are You A Naturally Annoying Person?", if the answer is "No" there should be a few more decision boxes like "Do you believe in the Holy Trinity?" and "Do you pray to Virgin Mary?" and so on.
